Try: Arrival --> RJTT then click 'X' to load the runway. The click on Activate. This usually works.

The Route manager is buggy and I have gotten an FG crash before, actually many times before.

Also, flying long distance, the AP sometimes forgets to update causing you to fly in one direction, the wrong direction. I have yet to do further testing with it, but there seems to be another bug here.
